The inclusion of the Weapon X program is perhaps the film’s smartest narrative decision. When the Hulk and Wolverine’s battle is interrupted by a tranquilizer barrage, they wake up as captives in a high-tech facility. This gives the story a reason for them to team up—or at least, fight side-by-side.

A 37-minute feature comprised solely of fighting would eventually grow tiresome. To elevate the stakes and provide narrative depth, the writers introduced a third party: Weapon X.

This is not a fight about who wins. It is a fight about endurance. Wolverine cannot kill the Hulk (the Hulk gets stronger as he angers). The Hulk cannot kill Wolverine (adamantium skeleton + healing factor). They are the immovable object and the unstoppable force.
